I know EXACTLY what you mean. Miss ONE LITTLE stitch to close off our boarder and WOW! It's also bad if you forget that backstitches don't count! Since the area is usually irregular, maybe just say "Are you sure you want to fill 5,283 stitches with this color?" or some such with the number of stitches matching. It would only go into effect if the number is over a certain limit, say 1000 stitches.
However, it's a lot better than it used to be! That operation used to take a huge amount of time even for a small image and if you had to "un-do" it, it took even longer! You could actually see it erasing each individual stitch.
