Check the Print dialog page. On the bottom left, is a "Print Lines as" option. It should say "Floss color" and then with or without line styles. If you don't use line styles, it should print directly as the floss color. If you do use line styles (like dotted, dashed or so forth), it should show the styles in the colors.
Check the option and look at the preview. If the preview shows the colors but the printed copy does not, check your printer definitions. In that case, it's not PCStitch at fault.
If you're talking about using colors other than the color defined for the floss, the software won't handle that. In that case, you can just define the backstitch to a given color and then in the instructions, say what color to use.
Remember, you can also use styles or widen the backstitch to make it show up better.
