 Removing "Similar Color" still produces stitches

Running PCS Pro 9.00.012 on Vista 32.

When performing an Import, I used the Background tab's "Similar Color" selector to remove colors in some of the background areas. Unfortunately, when a pattern is produced from the image, the colors that were "removed" using this tool still result in stitches. At times, there are actually more background colors generated than were in the original image.
