Just wondering of there is a simpler way that I don't know about yet to get rid of them besides using the color picker or the paint option one or two stitches at a time.

Maybe some feature where you can choose the color to use with the color picker and then say...paint an entire grid block at once since many of these stitches are not connected?

You can do just that! Mark a section of the design, select to replace one color with another and from the options, select to do it within the selected area only or the entire pattern.
